The vet gave me this for my two kitten's eyes but didn't say how long
I should use it. I've been putting it in twice daily for the past
three days and probably have enough for two or three more days. Their
eyes have cleared up nicely, but I don't want to risk a relapse if I
stop too soon. Would it be best just to finish the 5ml bottle off?

It depends on the specific condition and severity. Call the vet's office and
ask for the specific recommendation.
